If you look closely you should notice that some of the exterior exceeds orginal specifications. This is because the USS Eagle was heavily damaged in a Romulan attack and sent to Starbase Six for repairs. These repairs included many security and luxury upgrades to accomodate diplomats for a very sensitive negotiation and treaty. It also included some exterior enhancements.
